You need to export the paint as a tga and you also need to make the layer 'normal' visible and export is as

 '*_n.tga'

* is whatever the name of the paint is exported as

i do crf's so mine would look like

crf.tga
crf_n.tga

i have same problem

I have a bike livery for the crf and the exhaust shows up plain

you can see down the bottom right there is clearly an echaust there but it doesnt show up in game
